Yep, this is a great suggestion. We had this before, but it worked like flypaper and you ended up moving the wrong controls all the time, since the controls don't sit "on" the panels but rather the other way around. However, in the future I'll implement a solution for this.
Great idea - I find I do a lot of shifting - especially Sub Control features
I know, it's a personal pain point for me, too. This will happen soon but not for 1.4.1 (which will be a pretty epic release, anyway).
Maybe to keep the wrong controls from moving you could assign which controls are part of the panel (kind of like "sub controls" of the panel).
Now that I've finished layering (just in alpha) this feature will be a LOT easier.
